It Takes a Village: Automating Plasmid Purification for iGEM

Today’s blog is guest-written by Wihan Adi, a Master’s student majoring in physics at Justus-Liebig-University in Giessen and team member of iGEM Marburg. Although his background is in nuclear and particle physics, his research interests shifted toward affordable biosensors for point-of-care cancer detection, which is how he ended up doing microbiology for iGEM.


Back in March when the iGEM season had just started, Maurice, a fellow iGEM Marburg team member, told me that he was exchanging emails with Margaretha Schwartz from Promega. Given my background as a physics student, Promega was not a household name for me at the time. “So, are you interested in automating a plasmid purification protocol?” asked Maurice. He told me that Promega was willing to supply the Wizard® MagneSil® Plasmid Purification System for this purpose; that was another name that added to my confusion.

This year, iGEM Marburg is aiming to establish a fast phototrophic organism as a synthetic biology chassis. For this goal we chose Synechococcus elongatus UTEX 2973, with a reported doubling time of 90 minutes. More specifically, we are creating an easy to use toolbox to empower rapid design testing, including genome engineering tools, self-replicating plasmid systems, natural competence and a Golden Gate-based part library. Our team chose to work on phototrophic organisms because we envision accelerating research in this particular field. (Note: Last year, Marburg’s iGEM project won the Grand Prize!)

Brazilian University Swatting at Leishmaniasis Parasite

The Medicinal Chemistry Center (CQMED), headquartered at Campinas State University in Brazil, recently started a project in partnership with Promega to develop drugs that can be used against Leishmania. This genus of protozoans is the etiological agent of leishmaniasis, transmitted to humans by sandflies.

Leishmaniasis is classified as a neglected tropical disease that mainly affects poor communities. Symptoms include large skin sores and an enlarged spleen. The challenge in developing drugs to treat Leishmania is finding appropriate therapeutic targets. These targets are normally proteins whose inhibition leads to death of the parasite. In addition to pharmaceutical company Eurofarma, whose goal is to develop drugs for Leishmania, Promega was chosen to help solve this problem because of our NanoBRET™ Target Engagement (TE) assay*, a well-established technique for measuring protein interactions. In this assay, NanoLuc® luciferase is attached to the protein of interest, and a fluorescent NanoBRET™ tracer molecule is added to the cells. This produces a BRET signal. When a competing ligand is added, it will displace the tracer molecule, enabling quantification of the strength of the interaction compared to the tracer molecule..

A challenge that researchers will face will be ensuring that the NanoBRET™ tracer reaches the inside of the parasite cells; because Leishmania is an intracellular parasite, molecules need to cross the host cell membrane, the membrane of the vacuole containing the parasites, and the membrane of the parasite itself. Another challenge the slow reproduction of Leishmania within macrophages. On top of that is the fact that the parasite’s metabolism varies depending on its biological cycle, meaning that there could be long periods of time during which a drug’s therapeutic target is not expressed in the cell, during which time the drug would have no effect. The ideal target would be expressed at high levels throughout the cell cycle.

The project is being led by Rafael Couñago, a researcher at CQMED, and Promega scientists Matt Robers and Jean-Luc Vaillaud.

When Five Hundred Tigers Are Not Enough—Ten Years Later

Ten years ago, I wrote about the distressing news of lack of genetic diversity in the wild Amur tiger population. International Tiger Day seemed like a good time to check in on what progress has been made to both sustain and establish wild tiger populations worldwide. In 2010, 13 tiger range countries (TRC) committed to a goal of doubling the world’s tiger population by 2022.

That timeline was an ambitious goal, as highlighted by a report published in PLOS One in November of 2018 (1). The authors assessed the recovery potential of 18 sites identified under the World Wide Fund for Nature’s (WWF) Tigers alive initiative. The recovery system has several parts: A source site with higher density of tigers that the area around it and has a legal framework that does (or will) protect the tiger population; a recovery site that has a lower density of tigers than the surrounding regions, has the ability to support more tigers but is not as supported as a source site; and a support region that connects a source and recovery site. These different site types all require different levels of management, available resources and legal protections, but they need to be managed in a coordinated way.

Aside from what is needed to manage these recovery sites, there are also other things that need to exist to support recovery of tiger populations. Some of these include support from local populations and governments, as well as environmental requirements such as breeding habitats and prey populations. For 15 of the 18 sites it is the prey population that is the sticking point. Recovery of prey populations is a slow process. The authors concluded that there need to be a commitment to achieving a realistic recovery of tiger populations, even if we miss the 2022 goal.

The fate of the wild tiger is still tenuous. Only time will tell if the interventions that are being implemented can be realized in time.

Empowering Communities with the Light of the Sun

Fun, engaging science programming for children is also essential to light the spark for the next generation. A Celebration of Life, the partnership between the BTC Institute and the African American Ethnic Academy, two community nonprofits, has combined these 2 objectives for over twenty years.” according to Barbara Bielec, K-12 Program Director.

This year, the theme of the program is Sunsational!, with a number of activities related to the sun, solar energy, and STEM careers. As part of the program, students heard talks from several STEM professionals of color about their work. Mehrdad Arjmand, co-founder of solar energy company NovoMoto, was one of those speakers.

Dr. Arjmand was born and raised in Iran. His path to becoming a mechanical engineer began as a child, with him “destroying a lot of equipment” in his house. After completing his undergraduate education, he came to the States to pursue a PhD at the University of Wisconsin-Madison, where he met Aaron Olson, a student who was born in the Democratic Republic of Congo. These two discovered a shared passion for starting a business and helping their communities, which led directly to the founding of NovoMoto. Curiosity and Collaboration: A PhD Journey

Concepcion Sanchez-Cid didn’t know she wanted to be a scientist when she was older. She grew up with a love of music and played the violin, but her curiosity and eagerness to learn drove her down the path for a career in biomedical research.

As a Master’s student at the University of Granada, Concepcion studied biotechnology and landed an internship at the Promega Europe Training and Application Lab (PETAL) in France. She worked with the Applications Team to develop protocols for DNA and RNA extraction from soil. When she decided to pursue a PhD, she received a sponsorship from Promega and enrolled as a student at the University of Lyon while also remaining an employee at PETAL.

Concepcion says that the balance between both worlds—academia and industry—provide her with technical skills and a unique support network that has helped shape her PhD thesis work. “Working at a university and a company at the same time…you get very different feedback from people that are very specialized, and they really know what they’re doing, so at the end you integrate everything,” she says. “It’s one of the things I appreciate most about my PhD.”

Here Comes the Sun: How to Protect Yourself and the Coral Reefs

Sunscreen usage is increasing, with more people using SPF to prevent the very real threats of skin cancer and early signs of aging. While slathering on the sunscreen is unarguably important to protect your skin from the sun, new concerns arise linking sunscreen chemicals to coral reef bleaching, as an estimated “14,000 tons of sunscreen is believed to be deposited in the oceans annually.”

Coral reefs are the most productive marine ecosystem known. Coral reefs protect coastlines from storm surge and support commercial and recreational fisheries and tourism. Unfortunately, certain chemicals in sunscreen are causing coral reefs to bleach; thus, becoming more susceptible to viral infections. The reefs eventually turn white and die. Coral reef bleaching is the leading cause of coral reef deaths worldwide. This conversation is an important one to discuss leading up to the celebration of World Oceans Day on June 8.

Chemical recreational sunscreen contains oxybenzone, a toxic synthetic molecule. Oxybenzone is prevalent in the majority of mainstream sunscreen brands. This ingredient results in extreme harm to marine organisms. The Ocean Foundation emphasized that, “A single drop of this compound in more than 4 million gallons of water is enough to endanger organisms.” Even if you do not physically go in the water, the chemical can be washed into the ocean through the sand.

In response to this issue, many countries and resorts are banning “reef-toxic” sunscreen. Hawaii and Key West recently passed a bill banning the sale and distribution of any sunscreen that contains 10 toxic ingredients, including oxybenzone. This bill goes into effect January 2021. Many dermatologists are concerned for public safety, highlighting that banning certain sunscreens will decrease overall use. Unprotected sun exposure it the most preventable risk factor for skin cancer. From the perspective of a customer, it is important to be actively informed on what constitutes a “reef-safe” sunscreen. Oxybenzone can pop-up in many moisturizers, primers, and foundations that contain SPF. Reef-friendly options include: any version of chemical sunscreen that does not contain oxybenzone.

With a commitment to protect the environment, Promega has pledged $3 million over the next three years to the Revive and Restore Catalyst Science fund. Organization founders and scientists are focused on an extremely long-term view of wildlife conservation. This fund invests in proof-of-concept research projects that offer innovative solutions for conservation challenges and threatened ecosystems. Marine biologist Steve Palumbi was awarded the first Fund grant to investigate the triggers that may cause corals to bleach. Palumbi reflects on his research in an interview with Stanford News stating, “The report reflects a sense of urgency. We need to start helping corals now, so that as the climate gets worse—and it will inevitably get worse—we’re a little bit in front of the problem. There’s this amazing sense that we all have to just jump in and try ideas and fail so that, eventually, someone comes up with the answers we need.”

Do you love your research job? What if you couldn’t do that work anymore? What if future researchers couldn’t have the opportunity to build from what you have accomplished and feel the same joy you do about their research?

Unfortunately, these may become more than hypotheticals for the next generation of scientists due to the impact humans are having on the earth. Scientific research has an outsized impact on some aspects of our unsustainable use of resources. Academic research buildings can use four times more energy than a typical office building and can be responsible for one-third of all waste generated on campus. Celebrate World Migratory Bird Day by Reducing Your Plastic Use

One of the most noticeable phenological events of Spring in the Midwest United States is the arrival of the red winged black birds in March. These birds fly in from the South and take up residence on fence posts, power lines and tall reeds, creating a a weaving of red and yellow and black against a still brown backdrop. Shortly after the blackbirds arrive, the first robins of spring greet us and sandhill cranes fly in along with many other species.


These migratory birds that serve as heralds of spring are celebrated on World Migratory Bird Day (#WMBD #WMBD2019 #BirdDay). This day is celebrated twice a year, on the second Saturday in May and the second Saturday in October.

There’s Something About Trees: Arbor Day 2019

My daughter has a favorite tree, The Old Willow Tree, at Aldo Leopold Nature Center in Madison. I don’t know exactly how much time she has spent in that tree, but I suspect it is significant.

Trees have served as the source of inspiration for scientists’ careers, writers’ metaphors, and musicians’ nostaglia.

One of our science writers at Promega tells this story about an early “botanical” experiment he and his grandmother performed:

“When I was four, my grandma helped me plant a ‘helicopter’ in a butter dish. It slowly graduated to a Cool Whip container, then a family-sized takeout tub from a spaghetti joint. It’s now the largest tree on my parents’ property.” –Jordan Villanueva

When I was in college, the campus quad was lined with ancient Ginkgo trees that filled my morning walks to my fall classes with shimmering gold leaf. I remember those trees with such fondness that the first tree I planted when I moved to Wisconsin was a Ginkgo tree.

There’s something about trees…we wax poetic and become nostalgic; we include them in our literature and art as important symbols and teachers of life lessons.
